De 2011 à 2020, Sylviane Muller a dirigé le laboratoire d’excellence Centre de recherche du médicament Medalis, qui fait partie de l'action « Initiatives d'excellence » (IdEx) de l'université de Strasbourg. Medalis est remplacé, le 1er janvier 2021, par un nouvel Institut du médicament de Strasbourg (IMS) dont le professeur Muller est la première directrice et dont le but est de répondre aux enjeux de la filière du médicament. Codétentrice d’une trentaine de brevets, le professeur Muller a à son actif plus de 385 publications et articles/chapitres de revues. Elle est l'une des fondatrices de Neosystem (aujourd’hui Polypeptide-France) en 1986 et d’ImmuPharma-France en 2002. Avec de nombreux brevets déposés et la création de deux entreprises, le laboratoire mène des recherches scientifiques fondamentales compétitives tout en faisant bénéficier la société des retombées concrètes de ses innovations. Avec son équipe, elle a notamment découvert et breveté une molécule capable de corriger les défauts immunitaires d’une maladie auto-immune, le lupus érythémateux disséminé, pour laquelle aucun traitement spécifique n'existe actuellement et qui trouve aujourd’hui des développements dans d’autres maladies inflammatoires chroniques.
Sylviane Muller s’est vu décerner la médaille d'argent du CNRS (2010) et a reçu la médaille de l’innovation 2015 du CNRS, une prestigieuse distinction récompensant les personnalités dont les recherches exceptionnelles conduisent à des innovations marquantes sur le plan technologique, thérapeutique et sociétal. Elle a également reçu le prix Léon Velluz de l’Académie des sciences (2016) et a été finaliste du prix de l’inventeur européen dans la catégorie Recherche (2017). La Fondation Arthritis lui a décerné le prix d’honneur ainsi que le Trophée de l'Innovation (2017). Elle a été élue à l’Academia Europea et à l’Académie européenne des sciences (EURASC) dans la division Chimie (2020). Le professeur Muller a été promue Officier de l’Ordre national de la Légion d’honneur (2021), après avoir été nommée Chevalier (2010) et Officier de l’Ordre national du mérite (2016).
Le professeur Muller occupe le poste de secrétaire du collège de l’USIAS, soutenant le directeur en matière de représentation et de décisions stratégiques.
She was/is a partner of several European grants, inited to deliver lectures in many international meetings. She acted as an expert in many national, and international selection boards and committees, particularly european ones. She co-authored 267 publications in peer-reviewed journals and 115 review articles and chapters (Nature Med., Nature Rev. Drug Discov., Nature Rev. Neurol., Trends Pharmacol. Sci., Trends Mol. Med.).

S. Muller is interested in understanding the molecular and cellular pathways involved in autoreactive lymphocytes activation, the events leading to cell death/living phenomena that are central in autoinflammatoty diseases (e.g. Lupus), and in the fundamental mechanisms of therapeutic responses. With her team, she performs a multidisplinary research associating chemistry, biochemistry, cellular immunology and pharmacology. Combining her fundamental knowledge of Lupus with a long-lasting experience in the synthesis of peptides and peptide immunochemistry, S. Muller and her team were able to develop a very novel strategy, based on synthetic peptides, designed to modulate the aberrant immune response and restore immune system functions in lupus mice and patients. One of these peptides is currently evaluated in various countries worldwide in advanced clinical trials for Lupus, and in animal models mimicking other chronic inflammatory diseases.
